It appears that removing dead plants from a plot advances the growth stage of the living plants. Not having enough nutrients in the soil lowers the yield of the plants, so it is important to monitor. You can learn which nutrients each plant type uses by monitoring the nutrients from when you plant something to when you harvest it. Using the soil sampler on wild plants will give you information about ideal soil conditions for that type of plant. This means that if you take dirt from one plot and move it to another, it will take on the same qualities as the new plot. Each area that can be claimed using a land claim marker will have all of the same soil nutrients, temp, water levels, etc.
